Cowboy Bebop - That point where you suddenly realize this isn't just a show of semi-random episodes, there's an overall plot to the thing. I forget which point that was exactly but I do remember the couple discs were like 'Is there a fucking plot here?' Oddly enough, I now prefer the stand alone episodes since the plot was pretty dumb once they finally got to it.

when shinji would take no action at all to save his life and had to be literally dragged to places. I knew he was a pathetic worthless twit before but man, I didn't realize he was THAT bad.
Perfect Blue

At the end when you finally find out if 'idol mimi' is a split personality, a figment of the imagination, a real person, or what. Nice execution of a twist but still being perfectly consistent with what happened in the rest of the movie. The fake rape was also handled pretty memorably.
Curse of the Overfiend - I will never forget that moment when I realized this show would be banned on American TV before the opening credits were even finished. A guy sprouting 50 foot long dicks out of the ground also stands out in my memory. You just don't see that every day ya know.

No spoilers here...for me at least, the entire fifth episode of FLCL, but namely the fight Haruko has with the giant gun-toting monster thing. I think it was the combination of the music and action in those scenes that really just defined the entire series, and I'll always think of that as one of my all-time favorite parts of any anime.

Ok, I lied, spoilers for Eva:

When Unit-01 goes berserk and starts eating...what was it, an Angel? (It's been a while). That part scared the hell out of me, and still does.
Oh, and for good measure, pretty much all of Beyond the Clouds was memorable for the animation alone.
