You can transmux to Matroska using MKVToolNix, and then as long as you've got something to decode AAC audio (which actually comes with Windows Matroska installers, don't know about other platforms), it'll be just fine. Apparently your files don't have that weird green bar effect that happens with the music videos from iTunes. Transmuxing doesn't involve generation loss, either.
This would go for anyone who wants to play it back and doesn't want to mess with mp4 (or 3ivx). I can play mp4s just fine using Nero's Video decoder and CoreAAC, but this is just a helpful tip.
