Yes, Tomoyo was really in love with Sakura, even though it's revealed that they are in fact related! (Their mothers are cousins who also had a shoujo-ai relationship.) However, they never explored that relationship much past the beginning in either the manga or the anime, instead exploring the relationships of Sakura and Sayoran... and Toya and Yukito (in a shounen-ai relationship)
