Well, if you remember in EoE, Rei (once she joined with Lilltih) gave Shinji the choice for how Instrumentality went down, because she rejected Gendo. After Shinji came to realize that it's up to the individual to decide what is best for them, and disregard what everyone else says, he finally came to a decision about Instrumentality.
Instead of forcing everyone into Instrumentality (like Seele wanted), or denying Instrumentality to everyone except Yui and Gendo (as Gendo wanted), Shinji gave everyone the choice to either live in their dream world, or "take the red pill, and see how far the rabbit hole really goes".
Asuka, because she's a determined survivor, chose life outside of Instrumentality. Shinji, after being fully enlightened as how to avoid being someone's bitch for the rest of his life, decided he needed to live outside of Instrumentality, to put his new found self-confidence to the test.
As for the "I feel sick" line, I believe it's a combination of Anno's comment about making the two films (Death and Rebirth, and EoE), and Asuka's pain for realizing everything that went down, along with how her survival strategy just caused more pain on all sides.
So now we've got two people, who before Instrumentality couldn't even cooperate in a professional manner, stuck for who knows how long alone on the Earth (there wasn't much of a hint as to how long it would take for everyone else to put the pieces together, or if anyone else would choose the real world over Instrumentality).

Thanks toecutter, that made it a little more clear, though not crystal. i would say it has gone from very cloudy to opaque, and i now remembered another question. is death and rebirth a totaly different movie, or is it a summary of the series, (like is it that shit where all those different instruments come in and are played by the diff characters and its just a shitkload of major clips from the series) or does it have a totaly different story that continues frum 26 like EoE. because i cant find it anywhere and thus i was forced to do the supposed "unspeakable" (im probably gonna get in trouble for dis) i, dear god dare i say it, DOWNLOADED IT ( which i have no scruples with)

It is that stupid "playing the instrument" crap, but with the flashbacks to prior scenes and the typical Eva analysis graphics, there's some pieces to EoE thrown in to help get the perspective of how Instrumentality went down (outside of hallucinations and psychological examinations).
That's what Anno should've done in the first place. He should've shown Instrumentality starting as according to EoE in Episode 25 and 26. Then, he could devote two last episodes to all three characters (Rei, Asuka, and Shinji) working out their problems, and making their final choice (Instrumentality, or the real world). Anno was too much of a flake anyway. If you think about it, the bastard probably modelled Shinji after himself, in order to solve his own psychological problems.

Now toecutter, u, i like, in a very non-sexual way of course, seeing as how im a guy and your what im assuming to be a guy, and therefore making me gay, unless your a girl, in which case, i could do with a wife like u..... or with any wife for that matter..... or even a girlfriend... OH DEAR GOD! WARNIG!!!! THIS WAS UNINTENTUIONAL BUT IT GOES TO FURTHER PROVE THE SIGNIFICANSE OF THE SERIES, i wrote that wife stuff and now just came to the sudden realization... i sound exactly like Shinji Ikari, wut with the self pity and giving up and desparation and all that crap... WELL that about does it for me, Eva has now secured its spot as one of if not my favourite anime of all time.
