What about a "best video by anime" section in next viewers' choice contest?
(I mean, for example best Cowboy bebop video, best Eva video, etc...)

At some point in the distant future it may happen yes, but no, we're in no danger of giving awards to everyone or devaluing the awards much, far from it, we're not even close of going over 1% of creators awarded, so don't sweat it over the possible devaluation of awards.
Also, the less awards given, the less people are able to win anything. At some point you end up giving out, "Best video made in the last 1000 years", held ONCE every well, 1000 years.
The number of creators are increasing (no comment from me about quality ^_^) so generally it's good to increase the number of awards.

But what purpose is served by giving out any awards?
Many people getting an award may appreciate it, or may not feel they deserve it.
Many people nominated for awards either will be cutthroat or wouldn't even care that they were nominated.
Many people not nominated will either not care about the contest at all, or they might compain that the nominees don't deserve their nominations.
Who are these awards really benefiting? Why should someone care that a few hundred people think one work is better than another? Why is a contest necessary to reward people who've worked hard and produced good things? And what will a material-reward-free, real-world-free, biased point-based contest really do to benefit the "winners?"
What will the "winners" win? Do some people feel so insecure that they need people they quite possibly will never meet in person to praise them en masse? Will the "winners" gain respect in their daily lives? Will they be more attractive to members of the opposite sex, or will they gain pull in the workplace?
Will their work even be shown to audiences, so that they can see first-hand the effect that their work has on people?
Contests of this type are nothing more than biased popularity contests in which everyone, no matter how ignorant, has an equal vote. Many of the voters won't even have seen most of the competing works, but will vote simply on the ones they've seen - or, worse, completely randomly and without regard to the actual content of anything.
