Kids With Spunk or Sad Stories
I just got inspired with this song which would need to feature mostly children. It has two parts, the first is very emotional, sad, and hopeful and the latter is very upbeat and more fun, defending that little people can still put up quite a fight.
The kids can but don't have to be the main characters. So far I plan to use some Miyazaki movies (castle in the sky, maybe spirited away at the least), Gakuen Alice, the girl from Mitchiko no Hatchin, the little girl from Kuren-ai, Card Captor Sakura, probably Naruto when they are younger.
Kids going up against adults, being looked down, being laughed out, outwitting adults, or putting up a fight. Kids with sad back stories, getting bullied, crying, or who were abused may be helpful for the first part.
Thinking of kids around ages 12 and under (but may make exceptions - thinking about using Edward FMA for a few scenes... at least he's short and he's got lots of fight in him. ^^)

There's a point near the beginning of the Eureka seveN movie (Pocketful of Rainbows) where kid Renton fights the men in the military who are trying to take kid Eureka away.
Alo, there's a flashback scene in Clannad: After Story where young Sunohara saves his little sister after she's being picked on.

In the after story is that in volume one? I haven't watched more than the beginning of Clannad.

I'm not sure if this is what you are looking for, but in episode 2 of Angel beats, yuri has a flashback of an event so sad that it caused her to seriously lead a military rebellion against God. She even starts a haruhi-ish/ SOS-ish brigade to help her fight a "Angel".

Great Teacher Onizuka brings up the topic of looked down high school students in most of episodes. In fact, I've seen it in some point like a moral story, so I guess that is going to serve you pretty right.
I'm pretty positive you'll find what you're looking for there.

Re: Kids With Spunk or Sad Stories
lol I actually had a side project with GTO that I'm just trying to wrap that's more about the kids and what affect he had on them as a teacher.
I agree they are looked down on, but the song in question is really song by younger children so I didn't want to delve too much into the highschool age, you know? The style also doesn't quite fit the image I'm aiming for. Otherwise I totally know what you mean.
My best friend is recommending that I just keep it all studio ghibli movies, and though I was planning to use them I'm not sure how many characters or scenes fit what I am targeting so I'm still debating about using various sources. Now and Then, Here and There, could make a good source too I'm thinking. Depressing story with kids in a war.
If it helps any, the song is a compilation of two songs from the musical Les Miserables, Castle in the Clouds and Little People.

Re: Kids With Spunk or Sad Stories
Indeed, you're right. Maybe in GTO the scenes you're looking for just aren't the way you want them, they just look a little more happier.
From studio Ghibli, I would recommend Grave of the Fireflies. I don't know if you yet heard or were told about it, because you mention the "kids in a war" thing, which seemed just that one
But from that one, you might get a few more good scenes if you're looking from a shadier POV. There are also scenes of adults going against the kids, although you would have to see how to adapt them to the amv.

Re: Kids With Spunk or Sad Stories
Grave of the Fireflies should be fine,
The Boy Who Saw the Wind
Barefoot Gen (1 & 2)
First Squad: The Moment of Truth (She's may be a bit old ?)
Glass Rabbit
Rail of the Star
Few animes which come in my mind. They take place (majority) during a war and include children.
You can also cheat with Tokyo Magnitude.

Re: Kids With Spunk or Sad Stories
Thanks for the suggestions
I don't recognize most of those aside from Grave of the Fireflies so may have to check them out.
