I could not follow how the scene choices matched either lyrically or aurally. I am familiar with this series, but not with this song or band.

Really? Someone else said that too.

Here's how I connected the anime with the song.

Pertaining to Vash:

"think of all the things we put him through

You could've told a better story with this song, rather than limiting yourself to the literal meaning of the lyrics. Also, don't be afraid to come up with your own story for the characters in the anime when making an AMV.

I wasn't really seeing a big connection between the lyrics and the scene choices. Not bad, but it just seemed a tad random overall. =S
