I would like to learn how to create some effects in After Effects where there is a layer on top of the footage that appears to look like file cabinet folder tabs, or even a animation of lines to circle or highlight a specific character's face, (ver similarily like what is seen in this video.
You can also see similar style of effects in the popular video, Super Cute Girls. The film material with text on the sides is a similar effect I would like to learn how to create.
I do not want to do exactly the same thing as you see in those videos, but I would like to learn how it is done so I can create a similar mask layers from my own ideas. I would like to learn how to draw animated lines to circle or highlight a specific area of the lower video layer (sort of like what's seen in Technique Beat), and how to make something that looks like a material cut away over top of the main footage, like cardboard, plastic, metal, or a computer screen or something of the like.
How do you create something like that where it looks like a template? Maybe something that looks like a reconnaissance computer going through character files?

The basic tools are solids, masks, the stroke effect, and track mattes.
You use a mask to create shapes, the solid you apply the mask to can determine the color inside the shape, stroke gives you outlines on the mask, and track mattes let you use one layer as transparency for another layer.
These tools are all really basic, but can be very powerful when used right.
If you have after effects cs3, you might want to check out the new "Shape layers". Shape layers can be a bit difficult to learn, but they are very powerful. Just as an example, if you have ever seen "amv hell 4", I created the tv transition image (everything except the "speaker" part) in a shape layer.
