Along with Ghost in the Shell the movie, GITS: Stand Alone Complex has lots of great skyscraper shots.

Um, let's see...skyscrapers...skyscrapers... I think there are skyscrapers in these anime:

Noir (can't remember for sure, but I think it does...)
Yu-Gi-Oh! (it has whole city shots)
Gravitation (the NG building and New York)
Kare Kano (a LOT of city shots in the form of stills)
Gee, can I third X? ^_^

Well, that's all I can think of from the anime I've seen. Oh! I just started watching SaiKano (Saishu Heiki Kanojo) and it looks like it might have skyscraper scenes, too.

Ack! One more: I haven't seen it, but from an awesome music video I have been lead to believe that Metropolis has LOTS of buildings.

BGC2040 has a bunch of tall buildings. Some of them get blown up, too.

Um....Angel Sactuary has a scene involving two scyskrapers. Maybe that helps?
