Soul Hunter (Houshin Engi) has a scene with a virtual chess board. They're discussing strategy and suddenly the little chess pieces are jumbo sized and kind a cool looking.

Some animes that have a lot of chess scenes and with Chess themes (as like a metaphor for the plot) that come to mind are: Kuroshitusji, Vampire Knight, and to some extent Pandora Hearts.

I couldn't find the Kuroshitsuhi OP, but this series has the most chess references and theme that I can think of. There's some chess stuff is in this video.

There is one sequence of episodes when some dude (who can read your mind) challenges another dude (that can control your mind) to a game of chess.

Whoever wins gets to kill the other dude and take the girl whose life literally hangs in the balance, meaning, there is a scale that holds the captured pieces and it is rigged to a bomb underneath the unconscious girl hanging on a wall. This is probably the most interesting, pulse-pounding chess game I have ever seen.
