I just finished it, and I understood the ending pretty well.
Maybe it's me being a film student and having watched "Dirty Harry" a few too many times, but here's my take on the finally:
After "Lucy" and Kouta have their conversation, she goes back to confront the army, doing a little "taking care of some unfinished business" thing (thank you, DH). This is, of course, because Kouta, Yuka, Mayu, and Nana would have become involved if she'd allowed it to go on. Most likely, during this, she put up a fight to make her actions seem convincing (thus, the arms coming out), then faked her own death. The loss of the horns and the apparent demise witnessed by several dozen witnesses would allow her to live amongst normal people without much care. She returned later as only "Nyuu," signified by Wanta barking hapilly. The clock starting on its own only helps to verify this for the audience.
