Risuko and Maya from evangelion work as hackers, lets see, who else...

Kaolla Su from Love Hina,
the crew of the ship in Memories: Magnetic rose,
i suppose some of the cast of Ryvius could count,
vash, in the episode where we first meet wolfwood of trigun,
In X tv, there's a major hacker character who jacks into a computer,
You could say Lafiel does a little hacking in Crest of the Stars,
Parfait in Van Dread would probably count,

That's all i can think of right now. Some of them might not be actually hackers, but thre's footage that could make them look like one.

Also for the list:
-The hacker from Cowboy Bebop: Knockin' On Heaven's Door (the guy Vincent hires)
-The trio of hackers from the ep 'Wild Horses' (again, Bebop)
-Kim from Ghost in the Shell 2: Innocence
-Rain from G Gundam does a little bit of hacking
-To be fair, Amuro Rey and Camille Vidan from Mobile Suit Gundam and Zeta (respectively) could prob. count to an extent (both technical whiz-kids that managed to figure their ways around MS controls pretty quick...plus, while it's manga only, in 'Gundam: The Origin' Amuro first learns about the Gundam by hacking into his father's computer)
