Damn, I was going to mention those Akira scenes.
Spoilers wrote:(There are probably a whole lot more disturbing scenes in this series, but I haven't finished this series yet). The second episode in Lain. The very end of it when that man (I don't recall if he has a certain name, just the guy who started murdering random people in Cyberia) ended up turning the gun on himself gradually, as Lain was talking to him.

Escaflowne (the movie) when Von enters the Escaflowne for the first time. Objects embedding themselves into someone's neck just makes me squirm for some odd reason.

Blade of the Immortal 1st novel (I know it isn't anime  ). When the identity of the oddly shaped lumps on Sabato's shoulders are revealed (the head of his first wife and the head of Rin's mother, sewn on his shoulders).
Your life is incomplete if you haven't read Blade of the Immortal

At that moment, I was like WTF?!!!!
That whole movie distrubed me. Everyone died! I was like, "Well that was rather pointless". Feh. The manga is better.

Another scene that kinda distrubed me was from Boogiepop Phantom. The whole episode (forgot the number) about how that girl was born and her mother didn't remember her. And then her crazy grandmother killed her. That whole thing... I dunno why, but it freaked me out.

I know that you wanted newer anime, but there is a fourteen-year old anime called Nadia and it really freaked me out on the scene where the sailors are dying from the poison gas leak and we don't see them but we hear their screams. SCARY!

I just finished watching Chrno Crusade yesterday and the scene with Chrno and Rosette on the porch as the sun was going down really got to me.

Me as well. I'm currently working on a new AMV for Chrno Crusade. I got the kareoke version of Blink 182's "Adam's Song" and I'm rewriting all the lyrics to match the series. So far the replacement line I came up with that I like the best is, "please tell God this is all his fault".

It's gonna be an uber depressing AMV. Dunno if it'll be the first kareoke AMV done before or not, but it'll be really neat.
