Even if you want to use the original dialog, take it out and use your own variation. Then at least A) you'll know when someone is using your video for footage and B) you can make them say all sorts of messed up stuff.

This is the only video I've seen effectively use subtitles (that were already in the anime):

Lullabye

Listen to the actual lyrics while reading and it really adds to the atmosphere of the video. I think this is similar to what you are saying with the Naruto line symbolizing Sakura/Ino's relationship.

In any case, it *can* work.

There are a few ways to use subtitles that haven't been mentioned. You can:
1)Indicate what the characters are saying in the anime.
2)Make them say whatever you want them to say.
3)You can subtitle the song or alternately put in poetry or the lyrics of a song in the instrumental version.
4)Another thing you can do with titles is to tell the story of the video by making up titles yourself. Titles seem to be most useful instrumental videos but can be used in a variety of situations.
5)Titles can be used in the beginning of a vid to match up characters in the anime to characters in the song.
6)Finally they can be used for dramatic effect.

Parodies and trailers also have their own specialized use of subtitles/titles but barring those it's generally a good Idea to replace the subtitles with your own titles.

Sorry Scintilla, just checked out "Your Hinascope" and it seems they removed the subtitles.

Maybe it's better this way.

And personally, I think subtitles could add to the video, but they'd have to be done very well. And, you know, re-add them if that's what you want, not leave them in from a downloaded version...
