Well if we're going to get technical, Gravitation isn't yaoi, it's shonen-ai, but, leaving technicalities aside:
-Descendants of Darkness *Yami no Matsuei*
-Fake
Those are ones that are well shonen-ai that are all about shonen-ai. There are many animes with yaoi/shonen-ai in them, but not as the main plot.

One of these AMV's here was a Yaoi Tribute. I remember some of the animes were X and some School Detective thingie. Gravitation was on there. Beyblade was also on there and I know Kai and Rei would make a great couple but it's not yaoi/shonen-ai. Yu-Gi-Oh was also on there, and I know it isn't, but I've never seen it uncut w/ subs, it focused on that Bakura guy lots, lol is he gay? He's cute

The only yaoi anime I know of are Boku no Sexual Harassment (My Sexual Harassment) and Ai no Kusabi. Possibly Zetsuai/Bronze, but I know next to nothing about that. I haven't seen any of them (I'm not interested in hardcore anything), but I'm pretty sure they're up there.
Gravitation is not yaoi. Neither is Yami no Matsuei. I've seen both.
Dunno about Fake, as I haven't seen it. I've heard the manga is relatively graphic, so maybe the anime is as well.

Gravitation is kinda it matters how you look at it, it's like a rectangle can't be a square but a square can be a rectangle. Shonen-ai can be yaoi, but yaoi can't be shonen-ai, I think. Shonen-ai is fluffy boy
, yaoi is meant for more, um, hardcore I guess, but yaoi can be broader and just mean homosexual.

Yaoi does mean hardcore. A bunch of fluffy fangirls who don't understand the words they use say it all the time to mean "omg teehee cute boys!!", but that's not what it means.
I'm stubborn on this; I hate it when people don't use them correctly, and I refuse to acknowledge the "loose" meaning. Yaoi/yuri are equivalent to hentai; shounen- or shoujo-ai are equivalent to ecchi or romance without hardcore sex. End of story.
Anyway. A couple of lists have been given, so that answers the question in the first post. (I do recommend the Aestheticism list; it's quite extensive.)

I used to be one of the people that didn't use them correctly, but i was told what is what by someone on this site.
