There's a great episode of "The Twilight Zone" that covers this same topic. An author who writes such detailed character descriptions litterally causes his dream woman to appear in the real world, by recording his description onto a cassette tape. Whenever his wife thinks he's cheating on her, he just throws the cassette tape into the fire, and his dream woman vanishes before she can even walk in on the pair. Then, we find out his wife is also a character that he recorded on cassette tape, and when she starts to give him too much crap, he just burns her tape in the fire, and reinvents his wife as his dream woman.
Naniiiiiiii?!?! Rei & Shinji have as much personality as any other anime character, if you don't beleive that, take a closer look! They (and by they I mean them and anime characters in general) are just like characters in books or movies, they do have free will and personality, created by the author, you're very right about that. The Twilight Zone is a great show, but if problems arise with
my dream girl, I have to work them out, it's not about who will obey my desires, but who would be best for me, relationships involve problems.
