WARNING: The following is the opinion of a low- to no-talent AMV hobbyist who needs a good swift kick in the derriere, and get to actually WORKING on AMV projects!!!
You're already editing video -- selecting the choice bits, leaving out the extras. Should you do the same w/ the audio? My comment is that, if you DO, make it seamless, and don't make it obvious. One of the projects I'm working on required that I edit one track, taking only about fifty seconds (from the middle!), and putting the second track (uncut) immediately afterward; lucky for me that fifty-second segment was bracketed by relative quiet. Another project I started (don't know if I'll finish this one), required I take the opening from one version of a track, and splice it to the very beginning of a remix of the SAME track (HEY, I wanted this opening!!).
Personally, I'd prefer not making changes to the audio. But, if you can get it done, and you firmly believe your video will be all the better because of the audio change, go for it.

SRV uses Speed King which was originally 6 mins long.... that would have been far too long for the video. The solo was much longer in the original and I removed a verse and a chorus. or two
Arima Shinjikun - loses a solo and a verse and one line from a verse that I couldnt get footage for
Gratuitous Porn video - song reduced to under 2 minutes. Long repetitive comedy videos are bad, m'kay.
Memories of Love and Chaos - intro too long, shortened.

I'm in the process of making my third music video, this one to "New Born" by Muse. (Yeah, yeah, I know it's already been used.) It's a 6 minute song, and I'm using all of it. But that's because I believe I'll have ample footage to make it consistently interesting.
So try whatever seems right.
Oh yeah, I should mention that I'm far from an expert on amv-making. Or mv making, since I've yet to use anime.

back together well or people will know you've Hacked it ~_~
