Well when i started my project i decided that i wanted to finish the entire video before i did any effects or lip flap fixing or any work like that.
However Im starting to wonder if i made a mistake by deciding this because now i am nearing completion of the video and getting ready to enter after effects for the effects and lip flap fixing.
well im just starting to worry that i made a mistake by deciding to do this because of all the opacity changes to my clips. I have got clips fading in and out. Im sure i can manage to make all my Lip flap/big flashes/effects work in in ae with all those changes. but im just starting to wonder if im making it harder on myself than it needs to be.
I have never worked in ae before and i was going to depend on tutorials for alota the effects and fixes i had planned.

Just temporarly disable the opacity changes when they disturb you.
I do the same:
-I edit with all the opacity and crossfades
-I made bad experience with directly makeing fx out of premiere clips. That's why I render out lossless clips, make fx in ae, render out the new clips and paste them over the old passages in Premiere. When I do this, I make sure that all the opacity stuff got disabled.

Eh... no? It's way more easy.
Look:
In Premiere you have the possibility to set in & out points in a sequence. They mark some sort of active region of your sequence. Ex: You press ENTER and only this part will be rendered for a preview. Now you marked the area that you want give some fx in AE. Render it out in a lossless codec (like Lagarith or HuffYUV). Use the clip in AE, render it out in lossless when you're done. Paste the new clip over the old ones in a new track of the sequence. Additionaly disable the old ones for spareing some CPU power.
You can disable effects and opacity settings when you mark your clip in Premiere and go to the effects window. On the left of the effect name is a black eye as icon. Click on it to disable your effects or settings like motion or opacity.

You can also rightclick on your clip in the timeline of Premiere and choose... I think it was "Edit in After Effects". AE will be opened and you can dynamicly add effects in AE. All changes in AE will be automaticly made in your Premiere sequence too.

-Got the latest software update of your software from adobe.com
-That you use only equal CSX versions. Like... Premiere Pro CS4 and After Effects CS4. Mixing CS4 and CS3 probably doesn't work.
I experienced heavy bugs and use of CPU and RAM with useing this method so I personaly take the save method and just make additional clips.

Something I did when I remade Emily (which was before I learned about nesting) to lipsync clips with opacity changes or movement or such was to open a new project with just the clip to sync without effects, and I would lipsync it there and export it. Then I could import it into my original project and I could adjust opacities without messing up my masks.
Of course, if your editing program allows nesting (as Premiere does, I believe), then you can import the new project directly into your main project and save space by not exporting the smaller clips.

Thanks a ton for your help guys. I know my questions were pretty stupid but in the end alot of the answers helped me.
I have finished my video and uploaded it.
In hindsight i had a TON of fun working on this one. This whole experience has left me wanting to learn as much as i can about video editing. I just wish there was a actual course you could take online that would show you everything you ever wanted to know about editing in all programs.
but once again thank you all for your advice not just in this post but all my posts i have recently made. I look forward to learning more from you all everyday.
