Stellvia of the Universe, GitS (all), CB, Interstella, maybe Kiddy Grade, NGE, Hoshi no Koe and probably almost every other space/cyberpunk-themed anime, but I don't watch it a lot therefore I don't remember more :P
I rly liek Pokemanz and so should you.

In case you're interested in any kind of depth, here are some thematically significant takeoff scenes: the space ship takeoff in Vampire Hunter D, the planes in FMA: Conqueror of Shamballa and The Place Promised in our Early Days, the rocket in FF7, the Ragnarok blastoff scene in FF8, and the Big Duo flight in Big O (I guess mecha works if you're using Gundam Wing).

But these are all lone cases (probably another reason why they're significant), and I don't know if including takeoffs from as many anime as possible is one of your goals here.

If not… Last Exile seems to be aeronautics-centric (but I've only seen music videos).

5 Centimeters Per Second has a scene about 2/3 of the way in showing a space shuttle launch.

Beyond the Clouds.
It's from the same makers of 5 Centimeters per Second.
