I also suggest Fullmetal Alchemist, and you might want to give R.O.D. the TV a try. If you don't mind a LOT of fanservice (boobies and maids) then give Mahoromatic a spin.

I'm sure there's more, but I can't think right now.

I suggest Kino's Journey, Gankutsuou, and Chobits (In order of importance from most to least).

Last Exile has great animation and a very good story.

Haibane Renmei this is a vey deep, thought provoking story. Excellent animation, a good dub, it is one of my favorites.
Where did you say I'm going?.... And what am I doing in a handbasket?

Elfen Lied.

It may be extremely graphic, but once you hit about midway through episode 8, the crap hits the fan. It is a romance anime per say, but I could not help but be moved by the drama at the end. In one of those rare occasions, I shed tears. (I now that sounds gay, but it is true).

Gundam Seed and Ghost in The Shell: Stand alone complex (both seasons)
I'm a sucker for good mecha...and I'll give almost anything with the Gundam name a shot. The only thing I didn't like is the extent of the footage that was reused

GITS has a good story, and it has some interssting means of getting there (in both seasons). The animation is very well done imo, and the music is good too

s-CRY-ed might also be of interest to you.
not much in the way of plot, but it was ok...kinda like eva with more action and less angst

Nobody has mentioned Boogipop Phantom and Paranoia Agent yet. Both are strange and deep stories, a bit hard to follow the first time through.

Top of the list for animes with impact has to be "Now and Then, Here and There". Made me horribly depressed, but I haven't seen an anime that could hit harder message yet.

I'd also recommend you check out Last Exile, Haibane Renmai, PeaceMaker Kurogane, or Infinite Ryvius. They're all very solid plot driven animes that make you think.

If you want total head trip anime, I second other peoples' reccomendations of Lain, and Boogiepop, and Paranoia Agent, but I would also add Gasaraki, GANTz, Elfin Lied, and maybe FLCL.
