I was wondering if there are any animes where the enemy of the main character ultimately wins. I read the manga MPD Psycho and ...(see the bottom). I was wondering if any animes have anything like this.

I'd say Soul Hunters - the main 'villain' accomplishes her goal. They play like it's a 'victory' at the end, but it isn't. Pretty twisted anime.
Sorcerer Hunters *sort of* falls into this, but they kill the conflict right at the final battle and good & bad both walk away for some future time when they'll finish the fight.
