Cowboy Bebop- Shin and Lynn
Flint! The Time Detective- Tony and Sarah
Dragonball Z- Juunanagou and Juuachigou and the Cell, jrs were septuplets (sp)
Yu Yuu Hakusho- Hiei and Yukina (in the manga, right?)
Digimon-season 4- Koji and Kouichi

If you want to get rather old-school- Miracle Girls centers around a pair of twins. There's also the (non-identical) twin-sisters from Kimagure Orange Road, Kurumi and Manami.
