For us to be arguing such trivial bizare parts of such a trivial bizare anime makes no sense to me. The fact of the matter is that you are discussing fan fiction; there was nothing between Shinji and Rei except in a couple of relatively pointless fanservice scenes.
You want to see Rei with Shinji, you should play the game "Seasons of the Sakura", the characters are just like Evangelion, except they have sex, and you get to see it.

TBM - Chill out. Youll find that, while there are a lot of Eva fans on this site, I think that there are probably an equal number of us the find the series either silly, or hold it in contempt for some reason or another. Besides, nobody what anybody says, I stick to my opinion that Shinji whines too God damn much!

You're gettin' a little too worked up there buddy. In any event its highly possible. We know Rei is a clone, was created by Gendo, and therefore is most likely someone who was close to him, and finally, she looks like Yui. That and Gendo seems to look at her like he would look at Yui, the guy is never happy around anyone else. In any event, it really doesn't matter unless you want the two of them to have sex.
