I think the major more or less saw Kousei as a friend and a huge connection to her past. If I remember correctly she doesn't exactly remember all of her past and probably really wants to know if she's just a ghost or an actual human being.
The reason they executed him was because before they could actually save Kousei and get controll of the government back the corrupt politicians saw him as a threat and executed him before any further problems could come from him. Being able to connect his cyber brain to some 3 million refugees can be quite a hassle.
