1) You want to use AVISynth. Read ErMaC & AbsoluteDestiny's Friendly AMV Guides to learn how to use it.

2) Easiest way? Just letterbox the video (ie: black box over that section of the screen) or just crop it out.

Curious though, what dvd footage do you have that is hard subbed? Sounds like digi-subs (which you shouldn't use).

Concerning subs, there are plug-ins for VDub/Mod to help remove them (refer to the second link from Willen), but they're usually quite a bit of work to make it look O.K. Easiest way would be to just crop the bottom of the video, same way you'd crop the little black lines on the sides of most DVD sources. Good luck.

The R1 of Macross Plus: Movie Edition has hardsubs (and a retarded, huge border around the video, despite the fact that it's 4:3 to begin with - that disc alone should be the reason Manga Entertainment should be banned from authoring DVDs, or at least the company that authored it for them, if they didn't themselves).

Whether or not that (or similar) is what the OP is dealing with, who knows.

Also add the R1 Macross II: Movie Edition, Revolutionary Girl Utena (earlier volumes), and at least another 2 that I can't remember at the moment.

Gah... that is retarded. I have the Two Volume version myself (1999 release). Sounds like it's much better than the movie version.
