Try disabling ffdshow's support for HuffYUV and MPEG-2. That often solves this kind of problem, it seems.
I just checked ffdshow configuration, and MPEG-2 already was disabled. I disabled HuffYUV too, I'll make a HuffYUV file later to see if that fixed it. Thanks for the suggestion! :D

Your problem might actually lie in the fact that you deinterlaced the footage. Interlacing not only creates the 3:2 pulldown that converts PAL to NSTC, but also smooths motion in the footage itself. Most people deinterlace AMV footage because A) it stands out more when you're using digital instead of analog, and B) it's especially noticeable when you have a cell character in motion. However, for panned shots, interlacing could be your best friend.

Try replacing the clip you have with the original, fully interlaced version and see if it looks less jerky.

After you've got it the way you want it, if those little interlacing lines stand out and bug you, you can get rid of them by blending frames. This creates the same double-take effect as interlacing, but it is less noticeable because there are no lines.
