There's also one where she jumps overboard in an attempt to save somebody else, then realizes too late that she can't swim and starts sinking in a most comedic manner.

Yeah, it's been a while since I've seen the Utena movie, so that's probably right. In that case, I'd stick with Tenshi Ni Narumon.

I thought Tenshi Ni Narumon was supposed to be a cutesy anime? Is it? I don't entirely know, I've never seen it. I need something that's not cute, something dramatic I guess.

Yeah, it's mostly cutesy (or at least the portion of it I've seen tends to be that way), but that was actually a serious/dramatic scene. The only thing I'm not sure of is the length of time. Offhand, I'd guess it was 3-4 minutes or so.

The Rurouni Kenshin OVA: Reflection has a scene or two with Kenshin floating under water after he gets thrown from the ship in the beginning

There was a scene in Slayers, about episode 5+/-2 when Lina was pulled under water by a fishy creature with arms and legs (and nearly drowns before roasting this creature with the dragon slave)

And something later in the series (forgot if this was Slayers or already Slayers Next or Slayers Try) they where on a ghost ship, don't know if there happened something like this.
