Personally, I think she doesn't, at least no more than any other two characters from Eva. Really, I can actually tell the difference between Yui and a brown-haired Rei, and that between Rei and a blue-haired Yui. On the other hand, the first time I saw the dark-haired Ritsuko, I thought it was Misato.

He was already IN the Eva project when Yui disappeared - and even if what you said were true, it wouldn't mean that Rei was a clone of Yui.

I think those clones have been in those tanks, or at least been in existence, for 14 years. If they could be aged artificially, there would be no need to have so many of them in the same stage of development at the same time.
