I once heard the difference explained thusly: If a Japanese woman calls you ecchi, that means you still have a chance with her; but if she calls you a hentai, forget it. Don't know how accurate this statement is, as I've never been to Japan.

Or, to answer your question as literally as possible: it's the Japanese pronunciation of the Roman letter H, which is the first letter in the romanization of "hentai".
