FFVII filtering troubles

[Mitsukai Mizu Amaya]

I'm making an amv for a convention, and am using footage from FFVII: Advent Children, FFVII: Crisis Core, and FFVII. A few sections in the video look like they have dot crawl after exporting from WMM, yet didn't have it before. It also came out interlaced for some reason, and I tried to use dedot, export from VDub, then deinterlace and edit the footage in post production. But the second I used SangNom deinterlacer, all the weird dot crawl and such appeared all over again!
