First, to get my own obligatory self-promotion out of the way:

Now, to toss in my votes:
Dreams Will Bring You Back to Me. (The Place Promised in Our Early Days, to Ben Jelen's "She'll Hear You)
This video does such a wonderful job evoking emotions - the desired emotions, natch - in the viewer that it's sobering. I still get goose bumps in some parts of the video when I watch it now. (This video was responsible for me buying TPPIOED, and I saw it long before "Waking Hour"; not to run down that video in the slightest, but this one is closer to my heart.)

Love Blossoms. (Kareshi Kanojo no Jijou, set to John Mayer's "Clarity")
I'm probably swayed partly because I'm a John Mayer fan, and because "Clarity" is the reason I bought that album. But it truly does a good job of bringing across Arima Soichiro's sense of love and longing and near-desperation, all the good and bad and uncomfortable parts of having strong feelings for someone, and without making the character one that you would inch slowly away from.
