You might not find that many people who are interested in doing experimental "click track" AMV's, especially since it's going on convention season and a lot of people are in the middle of large projects.

However there is no reason you couldn't ask a creator if they would be interested in you making a new soundtrack to an existing AMV.

This has a couple of benifits, for one the cuts will be consistant and there will also be pre-made elements like mood synch and effects for you to time the music too. Some AMV's have repeated effects which would show you what the beat is.

The only thing about this idea is that you should NOT listen to the original music, no matter how great the temptation. The out of context originality is what makes it so interesting, so you should immediatly open it up in Vdub and strip off the audio track and delete it (You can probably also use Virtual Dub to put on your own soundtrack with no loss of video quality.)

Recomondations:

Damaged Rei-Mix (This is probably your best bet)

I Love the Matrix (Very technical/lots of internal synching)

Lift Me Up (lots of cuts)
(NOTE: I have not contacted any of thease editors.)

Or you could look for slower videos and concentrate on mood synching.

Any one else have suggestions?

It's not exactly clear to me what exactly you are saying.

However... why not just use a 3 minute scene from an anime that has not been edited and put music to it? Lots of the Ghibli films, among others, have scenes that are purely cinematic and could easily have scores written for them, or their existing scores changed.
