Hi,
I am currently trying to make an AMV using Escaflowne as an anime but the problem is the footage sometimes has these lines or weird flashes. I originally downloaded the episodes so I thought that was the problem. So I went to a store and rented the ORIGINAL dvds and watched the anime on my dvd player. I checked frame by frame at specific parts where the lines are usually there and it was clean. I would convert it using Super, ConvertX, MagicISO, PowerConverter, DVDconverter and the lines kept reappearing on Windows Movie Maker. I am currently downloading ICsoft to try to fix it. I desperately want the file as an avi/divX, because it is the best quality and the sound matches the video.

That's interlacing, pretty standard stuff.
Most people here use Avisynth to get rid of interlacing.
Read <a href=http://www.a-m-v.org/guides/avtech31/>ErMaC & AbsoluteDestiny's Friendly AMV Guides</a> (or the newer one). It's long and not exactly the easiest thing in the world to read, but it has a lot of good information (The amvapp from the guide contains avisynth as well as other useful programs/codecs)
Maintaining the original audio sync shouldn't be much of a concern unless you plan to use the original audio
As a last note, you don't want to edit with divx, xvid and x.264 (there are other things you shouldn't edit with, but those are what catches the most people)

And i'll add to what Kariudo said, you should edit with huffy if you are using windows movie maker when editing or lagarith which is smaller in size when rendering and when using lag footage, it works best with Sony. Editing with divx/xvid will give you a massive amount of troubles when editing and after rendering.
And de-interlacing your footage shouldnt be that much of a problem unless it has bending which you cant get rid of it 100% or so i read. And also make you downloaded ffmpegsource and it been added to your plugin's folder.
