I've been using WMM so far, so it's all .wmv (I know I could change that, but I also know that all windows users will be able to watch that easily, so I keep it simple). When I switch editors, I'll probably switch to making them MPEG-2.

Nothing. Except that WMV and RM are positively evil formats to handle, and few people want to handle them. At first I used MPEG-1, because I was already firmly entrenched in authoring Video CDs at that point. In October 2003, I switched to DivX and MP3; in February of 2004, I started using XviD instead, and did consistently until the middle of 2005. All those XviD encodes were obviously in AVI except for one [still currently unreleased] trailer in Matroska because it has dual video streams (it needs to be remastered).
After that, I released a couple of videos that used XviD and then switched to AVC and AAC in Matroska (by summer, although I initially used the VFW - the only videos released during that time were two MEP tracks; I didn't start using MeGUI until the fourth quarter, I think). I'd been using x264 for DVD backups since the first quarter of 2005, though. My reasons for using MKV over MP4 are related to the fact that most MP4s I use are audio-only, and are thus associated with Winamp 2, and while I do have the MPlayer Winamp plugin for video, I almost never use it - I prefer using WMP6.4 or on rare occasion/for WMVs or Sorenson-encoded MOVs, MPC (unless I'm under Linux at the time, in which case I do use MPlayer, although my hardware's not powerful enough for it to decode AVC adequately, not to mention that I think the build is from July 2005). I still use XviD in some capacities, like preview renders or alternative encodes hosted offsite while the main release is H.264.
For MPEG-1, I use TMPGEnc (as well as for MPEG-2).
For XviD, Koepi's 1.1.0 build with VDubMod 1.5.10.2 (and it's latest bugfix), and MP3 with LAME 3.96 using the last version of dBPowerAMP Music Converter that allowed unrestricted MP3 encoding - I really need to update LAME, but haven't gotten around to it yet.
For backups, I use Lagarith and FLAC in Matroska.
For H.264, I use the newest or next-to-newest build of x264 from Sharktooth on Doom9, likewise with the build of MeGUI that comes with said package.
For AAC, I use Quicktime 7.0.2, although I've played around with the Nero encoder for +v1 and v2 encodes.
