If I use the magic wand tool to select a layer, then make that layers opacity 0, will that layer be invisible when I insert it into my amv?

Yes. Or rather, it should be. Some programs aren't strict about how they read PS files w/ layers.

Also, you don't need to select the layer with the wand, just use the layer palette (on the lower right hand side).
