So I have Toradora!, both seasons, the SOS, etc, but all the files are .mkv, so I can't use them in Sony Vegas. Previously, I've used Arcsoft Media Converter to re-encode these into .mp4, but I'm looking for an easier, more high quality method of doing this. Are there any suggestions about re-encoding or encoding in general? Perhaps a tutorial or other information regarding the topic could help me in the future, so any knowledge is appreciated.

Is a decent program to do mkv to mp4. I am not sure how much easier it can get than this. iirc, this program retains the quality of your .mkv file as it doesn't re-encode, but rather it re-packages the video/audio stream into the .mp4 container.
Unless you're not looking for .mp4, there are other programs out there that can re-encode to .avi if you wish.
