I'm probably not the best person to answer this, but I don't think that you should encounter any problems.
The only thing that might happen is that your video quality might suffer because of repeated copying.

Make sure you have all the codecs that are being used in the amvs.
(maybe something happened and they got deleted)
Xvid, Divx and Huffyuv play about 90% of the videos here (I think)

You can search for x-logo or DeLogo on your favorite search engine. I tried de-logo, but was unsatisfied with the results. I would just avoid fansubs and other subtitle things altogether. If you really want to continue with logo removal, here is a site where you can download some logo removal filter...

Go to your member's main page
click on "Enter a new video" and fill out all of the information that applies.
After that, click on "Uplaod video".
Follow the instructions and it should work fine.
When using a FTP program make sure that your firewall is low enough to allow file transfering.

Might be worth your time to bring the .avi out so it's just in "My AMV's". Be sure to check your file to see that it's the right filesize; There have been a couple of times where my FTP killed my 58MB file...it ended up being about 100 KB. if you really want to get the amv up you might want to consider using Firezilla for the time being (until you figure out what's wrong)
other than that I don't know too much about CuteFTP ^_^;;
