The problem is layer management. In after effects, EVERY CUT RESULTS IN A NEW LAYER. If you have 700 cuts, you have 700 layers. In an NLE like premiere pro, you can easily have all 700 cuts in only 2 layers. In a video like whisper of the beast, the entire video is a composite of multiple clips. It...

AE is not meant for straight editing. You can do what wavelength suggests, but that just sounds tedious and full of possible inaccuracies...I'd also imagine that the amount of layers would get insane and realllly hard to keep track of.
