Well, I found out a little of what was going on, I think.

I was ripping clips through WMV using Fraps (DVDs of the anime aren't available in my area, or at least I can't find them on Amazon or anything) at the frame rate I was using for my WoW videos (60 fps). Even though the clips read 60 FPS in AVIFramerate, over 80% of the original files are 23.976 fps over the rest being 29.97. Apparently, and this is what I'm guessing, when the player reached a 23.976 area in the exported file, it didn't export right and fubar'd (or the other way around... either way it was messed).

So I swapped-out the parts that were 29.97 for 23.976 so now everything is uniform, and re-exported at that with Huffyuv. File is awesome, but I'm getting rainbow-colored bars at the top of the screen. I'm going to try Lagarith with the new edit and see if it's any better.

Although now I feel like an idiot.

If you can do without the part that's rainbowed, you can always just crop it off.
And God spoke unto the Chicken, and He said: "Thou shalt crosseth the road", and the Chicken did cross the road, and there was much rejoicing.
