V Gundam - Ikutsu Mono Ai wo Kasanete
Mobile Suit Gundam movie III - Beginning (first time finding the name for this one was a nuisance cause they changed the soundtrack around when they rerecorded it...the song went from the end credits theme to Lalah's death (where IMO, it worked better, but that's beside the point))
Cowboy Bebop - Blue
Cowboy Bebop - Call Me, Call Me
Zeta Gundam - Mizu no Hoshi e Ai wo Komete (Instrumental version.)
Now and Then, Here and There - Lullaby (end theme)

"Ningyo Hime" from Chobits (2nd ending theme) is pretty sad.

The full version of "Love Song" (end theme of Gasaraki).

"Heaven's Not Enough" from Wolf's Rain.

"Kom Susser Todt" from End of Evangelion is not merely sad, but depressing. It's like a suicide note set to music.

Maaya Sakamoto's "Vector" is not in any anime I know, but it's sad nevertheless. I'm not sure, but I think Yoko Kanno wrote the tune.

There's a piano instrumental song in RahXephon that's pretty sad. I don't know the name though. If I ever get the OST CD, I might even do an AMV to it. It sounds sort of similar to a piano track from the movie Diva. The song where a female voice says nothing but "La la" is also quite sad. Both pieces are associated with Quon in the anime.

The instrumental version of "Loves Rides the Wind" from the Sakura Diaries OST CD is sad. There's another instrumental there that's also melancholy, but I can't remember the name. It too is a guitar piece.

The first track on the first CD of the Final Fantasy IX OST is pretty sad. I can't remember the name; it's a very convincing rendition of the style of the early 17th century.

The slower songs from the Now and Then, Here and There soundtrack
Ritsuko Okazaki - For Fruits Basket (Instrumental Version) (Fruits Basket) (I find this song to be an incredibly slow and boring opening theme when it has words, but take out the words and it somehow doubles the impact of any sad scene. Perhaps because they use it sparingly.)

Farewell to My Love- Banner of the Stars II ending

The song is slow and depressing, plus it's one of the last things you hear before the series ends. No one has acquired rights to distribute the third series in America yet so that makes it extra sad.

The song that Sakura sings in episode 20 in Tsubasa.
Elfen Lied - "Lilium"
Parasite Eve - "Main Theme"
Fatal Frame II - "Chou"

By far, though, what tops my list is "Room of Angel" from Silent Hill 4. It's such a haunting melody, and the lyrics are so depressing...

I'm sure I've missed a lot of songs, but those are ones I can think of now.

by far the saddest anime song I've heard is the ending theme of Gunslinger Girl.
As if the anime wasn't enough to kill your mood, the song takes it home.
...it's so sad and depressing that I can't think of anymore sad/depressing songs
