Dovresti fare clip lossless con virtualdub.
Evita di usare formati lossy in vegas, ne esci più sano di mente (per vari motivi).
Occhio che a convertire episodi interi ti ritroveresti con roba di qualche giga a episodio, proprio per questo ti suggerisco di fare clip con solo le scene che vuoi usare (puoi farle direttamente in avisynth con trim() oppure in virtualdub con le freccette nere sulla destra nei simboli in basso).
Come formato video potresti usare utvideo che tende a dare i migliori compromessi di velocità/compressione.
Nella lista ti ritroverai un po' di voci UTVideo; per il file in esame, visto che stai tenendo il 720p senza resize, usa YUV420 BT.709 VCM senza problemi e ricordati di specificare il predict median nelle configurazioni del codec.
Conta comunque che la qualità video dei file che stai usando è un po' quella che è. Dovresti aspettare i Blu-ray Disc e usare quelli, per svariate ragioni. A tal proposito, ti invito a leggere il regolamento del forum, contalo come un avvertimento.

For me the quality isn't a problem and in this case I think is more than acceptable.

I've converted MKVs to MP4s with Zarx264gui with no problem. Not sure how well this will work for you but it's a suggestion
