Hurt does it nicely in a typical emo way but also with ironic self-references.

Sunny Day Real Estate - Song About an Angel
This song is sort-of about despair if you interpret it to be that way.

Gloomy Sunday, it's not called the "Hungarian Suicide" for nothing you know
There are tons of covers of the song in both English and Hungarian as well as two different version of the song in Hungarian.

Here is my favorite version of the song

Songs about doubt and fear and loneliness:

Different Worlds
When the Walls Go Down
Kusoyaro: We don't need a leader. We need to SHUT UP. Make what you want to make, don't make you what you don't want to make. If neither of those applies to you, then you need to SHUT UP MORE.

This is the equivalent of a "despair" nuclear bomb, so use with caution or people might spontaneously slit their wrists.

This should fit the bill nicely:

Alice in Chains, Down in a Hole. Old but good.
Pearl Jam, Black. A little less obvious, but the despair becomes evident later, though the lyrics are a little odd to hear due to pearl jam being near-impossible to understand sometimes. (in my opinion)
two of the sadder songs I immediately thought of.

Nine Inch Nails - Hurt
Silverchair - Nobody Came
Blue October - Weight of the World
Some that come to mind. Also some other songs by these bands. Early Stained too.

You could try either:

Millstone by Brand New, specifically the alternative one. The original isn't as sad.

There are tons of songs about despair from tons of different genres, what genre are you looking for?
Personally I'd recommend early Swans.

Or um, later Swans.
