Ghost in the Shell

Hands down.
Almost as hard as fighting a Holy Paladin.

I didn't watch cowboy bebop yet, because it was made a generation ago.

I watched the first episode of xam'd. it was fair enough

Yeah, the Magnetic Rose short would very much be up your alley, I think. Also you are terrible if you only consider which animes to check out based on when they were done: there are many good shows that are old enough to pass under your radar in this way, you should reconsider this approach.

You ARE aware that Naruto does not take place within our reality/timeline/world, right? :|

Kid's Story from Animatrix which you love so much was directed by Shinichiro Watanabe. The Wachowski brothers picked someone like him because he directed Cowboy Bebop.

well I'm pretty sure we all know what you're looking for:

An anime that makes sense

THUS, my suggestion still stands...GHOST IN THE SHELL.

But I haven't really taken a look at the other suggestions, so I can't say much else. You could also try FLAG?

I recommend you... Gungrave, Gundam 00, Ghost in the Shell, Speed Grapher, and Moonlight Mile.
