Anti-Spirals (Tengen Toppa Gurren Lagann)
Byakuran (Katekyo Hitman Reborn!)
Claire Stanfield (Baccano!)

And that's all I can remember off the top of my head.

I think about this a lot for some reason. Here's what I consider the best villains in anime:

Griffith - Berserk - Holy shit, I love Griffith. Is he even a villain!? He definitely wouldn't consider himself one... His true motivation is seemingly obvious and yet... not. Without a doubt, one of the most intriguing characters in fiction.

Makoto Shishio - Ruruoni Kenshin - Sure, he's not exactly three dimensional, but he's always interesting. He's a cold, calculating one at times; and other times, he's friggin psychotic!

He also goes out in a blaze of glory and sets out to conquer hell itself. BADASS.
Aizen - Bleach - What an arrogant prick. Yet, he was a dynamic character that really made Bleach... special. A seemingly omnipotent tactician who is also a great actor.

I'd like to pretend that the end of Hueco Mundo never happened, and that he didn't get Deus Ex Machina'd out of existence like a total scrub, but whatever.

Jessie and James from Pokemon.

They were essentially the prototype Isaac and Miria, and just like Isaac and Miria, made every scene 100% better just by being there.

Mikuni from Money of Soul and Possibility was probably one of my favorites. Although his "villain" status might be disputable.
