best encoding?

i was wondering... i have [some anime]
and i encode them to hardcore subtitles into them.. i was wondering whats the best codec to keep the quality and in which program.

Hardsubbing automatically makes it low quality. That said, AVC and whatever the least lossy audio codec is for your source. MKV container obviously. x264 and mkvmerge are the programs you need.
