I... wouldn't recommend eating on $3 a day. I've also heard some sketchy things about the hostels and ryoukens here. Living that cheaply also requires that you already know a *lot* of Japanese coming in.
You can find cheap manga if you look, mostly in Akihabara, Nakano, other used bookstores. But manga's dirt cheap to begin with, compared to the US. It's actually a lot better to buy stuff 'used', incl. CDs/DVDs/video games. New CDs are generally $20-$30, new DVDs are minimum of $30 for live action and $40 for anime, and new PS2 games generally start at around $50-$60.
