I've got a top three.

Griffith (Berserk)
Makoto Shishio (Rurouni Kenshin)
Sousuke Aizen (Bleach)

Aizen used to be higher on my list until Kubo ruined his character by giving Ichigo a plot coupon and making Aizen act like a retarded butterfly during the end arc. Shishio is a classy villain... a total badass from start to finish. And Griffith... well, I could write volumes about him, but suffice it to say, he's enigmatic and cold but also contradictory and very well developed. He's hard to figure out, and that's part of what makes him so fascinating.

Wrath (FMA Brotherhood)
Ladd (Baccano!)

Both are just completely badass.

I like more Anti-Hero/Grey area type characters than villians though. Like Izaya (Durarara!), Accelerator (Index), Xellos (Slayers), Revy (Black Lagoon) or Yomi (Ga:Rei Zero)...etcccc

Sorry for the double post, forgot to give my reason why. :P

Out of the three, I choose Liebert just because he was such a freakin' confident beast and leader from the beginning. I mean, you search this whole anime show and everyone is scared of Liebert and, even though you barely see him in the show, you start to understand that it was more than just fear that was driving his followers, it was also Liebert's charisma. Not to mention, you see this kind and trusting soul in him but, once he gets inside your head, he does his best to manipulate your mind and make you kill yourself. :P That or he'll just get someone else to do it for him. The weirdest thing is that you never truly understand Liebert even after the show, you only understand the people chasing Liebert and his followers. Thus, just lies a great mysterious villain.

Kuzunda Goda (Ghost in the Shell)

Because his m/o is that virgins are the chosen ones. I thought that explanation of his motives was freakin hilarious. And he was a pretty big douche about it throughout the series. Wanna guess WHY he's a virgin? :awesome:

Hard to really be taken seriously as a villain when your goal is a city block.
I am the bone of my sword
Steel is my body and fire is my blood
I have created over a thousand blades
Unknown to Death
Nor known to Life
Have withstood pain to create many weapons
Yet, those hands will never hold anything
So as I pray, unlimited blade works.

Has to be Light from Death Note. Very rarely is the protagonist a villain, and you get to know him more than you do any other villain I can think of. Yet you still really have no idea what hes gonna do next, he was so unpredictable, compelling and controversial as a protagonist.

Probably Darcia III from Wolf's Rain, because I just liked that he originally just went to great lengths get the consciousness of the woman he loved back, and then he lost control and went completely batshit crazy. I've just always liked him; human motives gone horribly wrong.

Ehh with how far the series has progressed, I don't really think he's a villain in Shippuden, atleast not as much as he was in the original Naruto.
Anyways mine would have to be, a few different ones, first Millions Knives of Trigun, then I'd say Vicious from Cowboy Bebop because I'm a fool for Katana wielding badasses.
Also as of late, Walter from Hellsing Ultimate, just for what he pulled on Hellsing and Alucard. :bear:

I must say I quite like him as a villain, so badass that only he himself was capable of defeating him.

As for a favorite villain, I don't know, I never really think of these things but I quite like Sanakan from Blame! during her introduction. Gotta love a villain that upon revealing their true nature, proceeds to blast a hole kilometers deep in a populated area with little regard for collateral damage as long as their target is neutralized.
