Kid's Story from Animatrix which you love so much was directed by Shinichiro Watanabe. The Wachowski brothers picked someone like him because he directed Cowboy Bebop.

You ARE aware that Naruto does not take place within our reality/timeline/world, right? :|

you could say that for every anime.

well I'm pretty sure we all know what you're looking for:

An anime that makes sense

THUS, my suggestion still stands...GHOST IN THE SHELL.

But I haven't really taken a look at the other suggestions, so I can't say much else. You could also try FLAG?
Almost as hard as fighting a Holy Paladin.

Mobile Suit Gundam Seed & Mobile Suit Gundam Seed Destiny

- all of your questions get answered by the end of Destiny (so your not left confused by anything)
- well rounded characters & the development of characters
- friendship & romance are both present and balanced
- the difference between right and wrong is seen between each character and the story

One of the first anime's I have watched and its still my all time favourite. If I had to pick one show to watch for the rest of my life, it would be this. It is a bit older compared to the new series that are out but worth the watch. It is even being remastered in Blueray finally *o*
