Converting .mkv files!

I'm sure several people have asked this in the past, but how do you convert .mkv files? I can't open them with virtualdubmod, so I tried Adobe Media Encoder, which also failed. I then tried it in Super Converter, which did convert the episodes, but the quality was worse and the episode went from 80MB to 1.2 gigs =0!

So.. what do you guys do to convert your .mkv files? :S
