AVI is a container format.
MJPEG is a codec.
Most MJPEG video streams are found in AVI files, if I'm not mistaken.
Most video editors have nothing against the AVI format; to say that they have trouble with your video files because they're AVIs is nonsense. What matters is what codec was used to encode them.
You'll need to get an MJPEG codec (there are a bunch floating around out there; I'm sure a quick AltaVista search would turn up a good free one) and some program that can do the conversion, like VirtualDubMod.
